Preheat the oven to 400°F. Grease a 9x13-inch baking dish.
Split chiles open and arrange half of them at the bottom of the prepared dish. Layer with Cheddar cheese, then top with remaining chiles.
In a bowl, whisk together eggs, flour, and evaporated milk. Pour this mixture over chiles and cheese.
Bake until set, around 30 minutes. Remove the strata, and sprinkle Monterey Jack cheese on top.
Pour green enchilada sauce over the cheese, then return to the oven until the cheese melts, about 15 more minutes.
